As modern day believers we have an understanding of what Jesus was communicating to Nicodemus in this story. And if you don't understand, much like Nicodemus didn't at the time, let me sum it up for you. This conversation is the gospel, the good news, the powerful truth of who Christ is. He tells Nicodemus to get into heaven you must be made new, your old sinful life must be killed, and you must be born again as a holy clean child of God. To do this you need to accept that Jesus came to earth to die for your sins, to save you not to judge you. But there is a limit to mercy, if you choose not to receive this gift, you have agreed to the terms and conditions of consequences that follow. And you might be thinking I still don't understand and or I don't think I can get on board with this idea. Friends, let me encourage you at this crossroads. Nicodemus thought the same thing. He was a well respected and extremely intelligent man, and he was super confused. The key to finding the truth in this, is to study the source material. We find out later that even though Nicodemus didn't understand at the moment, he trusted Jesus enough to dig more into it, and eventually at Jesus's death, we see Nicodemus help prep His body for burial. You might not always understand what God means the first time, but that doesn't mean He isn't worth investing in and investigating further. You want answers, read His Word with an open mind and a desire for truth!
