Noong 1887, sinuportahan ng Simbahan ng Nuestra SeΓ±ora de la Paz y Buen Viaje sa Antipolo, ng Hacienda ng Imus, at ng mga parokya ng mga Agustino Recoleto sa buong Pilipinas ang pagpapatayo ng Simbahan ng San Sebastian.

Dumating ang unang kargamento ng bakal mula sa Belgium noong 12 Hunyo 1888, itinayo ang unang haligi noong 11 Setyembre 1888, at natapos ang harapan ng simbahan noong Marso 1889.

Nang lumindol noong 26 Mayo 1889, nanatiling walang pinsala ang bagong bakal na simbahan.
